PROCAIN: protein profile comparison with assisting information
نویسندگان
چکیده
Detection of remote sequence homology is essential for the accurate inference of protein structure, function and evolution. The most sensitive detection methods involve the comparison of evolutionary patterns reflected in multiple sequence alignments (MSAs) of protein families. We present PROCAIN, a new method for MSA comparison based on the combination of 'vertical' MSA context (substitution constraints at individual sequence positions) and 'horizontal' context (patterns of residue content at multiple positions). Based on a simple and tractable profile methodology and primitive measures for the similarity of horizontal MSA patterns, the method achieves the quality of homology detection comparable to a more complex advanced method employing hidden Markov models (HMMs) and secondary structure (SS) prediction. Adding SS information further improves PROCAIN performance beyond the capabilities of current state-of-the-art tools. The potential value of the method for structure/function predictions is illustrated by the detection of subtle homology between evolutionary distant yet structurally similar protein domains. PROCAIN server for remote protein sequence similarity search
UNLABELLED Sensitive and accurate detection of distant protein homology is essential for the studies of protein structure, function and evolution. We recently developed PROCAIN, a method that is based on sequence profile comparison and involves the analysis of four signals--similarities of residue content at the profile positions combined with three types of assisting information: sequence moti...
متن کاملComparison of profile and antimicrobial activity of fresh water reared giant sturgeon (Huso huso, Linnaeus, 1758) epidermal mucus in different body sizes
The fish's primary immune system in epidermis produces the mucosal layer as a surplus mechanism to cover the surface of the fish's body against infections. In addition to its physical functions such as reducing water friction and protecting against abrasion, it contains biologically active constituents, which is the first line of defense against pathogens. During the past years, the antimicrobi...
متن کاملComparison of Essential and Non Essential Amino Acids in the Microbial Protein of Pleurotus Florida from the Lignocellulosic Wastes
Introduction: Cereal straws contain Cellulose, Hemicelluloses and Lignin and are most available renewable biopolymers. White rot fungi is used to convert these wastes into microbial protein. Pleurotus Florida are having the most delignification ability amongst other micro-organisms. We determined the amounts of protein, essential and non essential amino acids of the produced microbial protein f...

In the Internet era, huge amounts of data are available to everybody, in every place and at any moment. Searching for relevant information can be overwhelming, thus contributing to the user’s sense of information overload. Building systems for assisting users in this task is often complicated by the difficulty in articulating user interests in a structured form a profile to be used for searchin...
